I dunno, digimon themselves struck me more like they had self-awareness while pokemon were more animal like and lacked that concept (Meowth being the exception as well as Mewtwo), plus the villians were most likely virus types, which would explain their innate evilness.

True, but there are also non-villainous Virus-types (Wormmon and Guilmon being examples) and at least one non-Virus villain (MetalSeadramon) who gets as much complexity as the most of the other villains in Adventure.

Well, like I said, digimon seem to have a sense of self-awareness that pokemon don't have, so what they align with is up to them.

Yeah, same. The fundamental difference really was that Digimon were more self-aware, and able to make choices. And some of their storylines were pretty great. Remember DarkWarGreymon?
Most Pokemon, like you said, are basically animals.

You could also consider, that since Salamon can evolve into Gatomon and Black Gatomon, it does imply that there was a bit of a choice for a LadyDevimon, if she's evil. She might have chosen that evolution...

Even Ekans said on the episode they (Satoshi's Pokemon plus Team Rocket's) get lost in an island "Pokémon do bad things because master bad". So they'll do anything as long the master says so.
