My biggest thing with the The Thing prequel is the wasted art that was the animatronics and practical effects.

That is true - the practical effects were much better than the CGI effects that were used and would have improved the movie looks-wise, but IMO story and character problems would still have hurt the film.

I do remember reading that the practical effects team wasn't happy that their work was shafted.

For me it doesn't help that, according to one podcast (I think A Matter of Taste?), apparently the execs also refused to listen to the team explaining that no, the exposed parts aren't at risk of showing up in the finished movie because it's one of those things a film crew plan out while making a movie. Lo and behold, the finished movie shows exactly as much of the monsters as intended from the start.
