Well, Watchmen is more complex than bad guys vs good, isn't it. If anyone is the villain I'd say Ozymandias. The Comedian does awful things, but how he ends up does have some tragedy in it. That's why the story is so layered, I suppose. But he's not a good guy. He rapes, and kills, and does Very Bad Things.
