My headcanon for Daryl is that prior to the outbreak his whole life was pretty much controlled by his brother and father, who were both abusive. His father physically, his brother emotionally. He was surrounded by 'good old boys' who all had short hair and if he ever grew his out too long, he'd be made fun of and called a woman (his brother mocks him sometimes by calling him Darleena, so this isn't a stretch). Now that things have changed and he's becoming his own person, he's quietly experimenting in reaching out and having control over his life that he didn't used to. Growing your hair out (or cutting it if it's always been long) as a way of saying 'no, I control me and my body' is a pretty common thing among people who've been in similar situations.

For comparison, Carol's done the same. She's let her hair grow out some, but she's also kept it short enough to just curl lightly. Ed used to make her keep it very close shaved and now she doesn't have to put up with that.

Daryl likes his hair long. Carl does, too.

From an outside marketing perspective, Daryl's look is more 'iconic' with it longer. When it was short (at the start of the show), he looked very much like characters/roles he's played before and didn't really stand out physically. Becoming a fan favorite meant the show needed to make his appearance more easily marketable and recognizable and stand out among the cast.
