Just gonna go ahead and ignore that second part because why do you even try.
As for her being a villain, the core concept of Salem is the idea that religious hatred is just as responsible for terror as witches. The main characters are all at least slightly evil and slightly good, witch and Puritan alike.

In any case, there's very little historical accuracy, but all the victims of the Salem witch hunt on the show are explicitly innocent people who were killed as part of hysteria (stoked by the witches who need murders to power their works).
