I would argue that...cause Team Skull over shadows even Aether. after you find out that the leader of Aether Is the bad guy, the actual organization itself isn't that evil. Most of the workers, and even some scientists, are genuinely into conservation. The higher ups are more shady, but even that seems to be a it...smallish. But Team Skull is basically seen as the MAIN threat through out until the end, pretty much.

It's one of teh reasons why I am not fan of Team Skull because they DO end up over shadowing the big baddie and seem so out of place next to the previous teams.

I disagree on both points - that Aether is overshadowed by Skull in terms of being a threat, and that it's overshadowed at all. I found Aether fascinating throughout the game, and I also found it more sinister and threatening after the reveal. Sure, Skull took over a town...and didn't know what to do with it. Aether has resources and organization and many of its employees demonstrated a willingness to support its corruption, and it's run by people who aren't edgy teens.
