Yeah, I think there must have been some combination of factors, where they identified with Roy somehow, while also identifying with Dwight. But it didn't seem like they actually identified with Dwight himself, so much as they just saw this awkward, psychologically troubled, not-very-good-looking guy getting pranked by a less awkward, more stable, and much better looking guy, and somehow they identified their own experiences of being bullied with Jim's behavior towards Dwight. Or something?

There's some sense in that (it's the same feeling, I imagine, that makes some creepy guys claim that the larger society is oppressing them by labeling them "creepy"), but it's a sad sort of sense.
