I think the difference is that Santa is a prank but God is an opinion.

Santa is an attempt by people who don't believe in Santa to trick other people into believing, but in a benevolent way.

Religion is sharing your opinion on the truth and other people agreeing.

It's considered very bad if you discover that someone has been pretending to hold a religious opinion in order to manipulate others. So by equating God and Santa you're not just saying "Two characters with no hard evidence for existence" You're accusing religious believers of faking it and lying. Hence the overreaction.

On the other hand, most people aren't believing in God "by default", but because a religious institution is telling them to believe it. Same as kids with Santa. They are still being indoctrinated, even if the people telling them to believe it also believe it.
