The thing is, there really is no "very polite" way to ask someone if they're wearing colored contacts, especially since it's fairly obvious that you're doing it to make a point. You're free to make whatever unsolicited comments you'd like on someone's appearance, of course, but it's incredibly rude to do so, whether you're "calling them out" on wearing colored contacts, asking an woman if her hair color or texture is natural, commenting on someone's recent weight gain, or whatever your particular quirk may be.

Furthermore, some people just have oddly colored eyes. Genetics can be quirky that way. I suspect that one of these days you're going to end up criticizing someone for their actual eye color, if you haven't already.

How I ask people if they're wearing contacts:

Me: "I was just wondering, are you wearing colored contacts? Your eyes are amazing!"

Them: *Any possible answer from yes to no to one eye or no eyes or whatever*

Me: "Well they look really beautiful/cool!"

If commenting on someone's features with the express intent to compliment them no matter what I actually think is "shaming", I'd like to leave this planet.

Do you go up to older women who most likely dye their hair and ask them if their hair color is natural? Do you ask people if they've had plastic surgery "because their cheekbones are amazing?"

You're not being polite. You're being passive aggressive, and fairly obvious about it. Leaving the planet might be best.
