I think it goes back to the ORIGINAL definition of "Mary Sue", which is specifically about fanfic. If, say, RGU had had a first season that was all about the Student Council duelling over the Rose Bride, with Utena being introduce only in a sequel, she would absolutely come across as super Sue-ish. But since she's the MC of the story and has that whole "destined person" thing going for her to boot, that's not how it works for the viewer. And as you say - well, the duels aren't really the point of the story anyway *g*

Also, it's not about Utena being ~super strong~ to win - it's more about why the different characters want the Rose Bride, and all the stuff that's going on with them (and sexuality).
...Utena is just a really good show, okay.

Yeah, exactly. I mean, she keeps on winning through what is essentially blatant narrative necessity - her opponents need to lose in order to convey the moral of the day and experience some kind of lesson. When the audience is more interested in the psychological development of the rivals than in Utena winning, the fact that she keeps on winning isn't a detriment to the story the way it could've been if the duels had been the actual point.

I think that sort of lies at the heart of the issue - is the character's Sue-ness directly linked to their conflict? Because if they are Super Special and this connects directly to what they actually need to achieve, that can get annoying. But if they're Special but the narrative isn't really about that, everything looks different.
Like you said, it's obvious that Utena is going to win most of these duels, because she has to. The tension is never about whether she'll win, but about the emotions at stake and the lesson.
Unlike, say, a lot of shounen series, where it is just about them being strong and beating the enemy.

(it's funny, 'cause the fic I'm writing now has an MC who is way overpowered... but he keeps on getting put into these situations where his strength is simply not what's going to save the day, and the real question is less "will he win", and more "will he survive the process emotionally")
