Transistor: The whole thing really, but especially the last-act visit to the theater and the conclusion.

Baldur's Gate II: Imoen's abduction/rescue. It was one one of first games I played with a plot deeper than "insert coin to continue," and a step up from the first game of following the breadcrumbs to your half-brother.
