Well, tbf that wasn't actually planned as an ending, just as the season finale. The opening two-parter of season 6 was supposed to be them getting Atlantis back to Pegasus again. (The proposed storyline for this was incredibly stupid. But it made me feel better to know that it ~canonically happens~)
