Harry/Hermione gets a lot of hate. A lot of the shippers were awful (I was awful for a while). But I still love the ship (Though I love the Trio together more), and I think people conflate the ship with the worst of the shippers.

Clint/Natasha gets a lot of hate, though it also has a lot of fans. I don't actively ship the way I used to, but I still do ship.

Hermione/Victor gets a decent amount of hate from fans of other Hermione ships. I thought they were adorable and I totally ship them, though I also ship her with other people.

Sauron/Celebrimbor gets some hate from the Sauron/Melkor fandom, and I don't get it. Like, Melkor is gone. And most people don't ship Sauron/Celebrimbor as true love. Most people see it as at least mostly one-sided and all kinds of fucked up. So how is this ship getting in the way of the other ship?

I agree with you on Harry/Hermione. In my case, I missed a lot of the big shipping wars of the early 2000s because I was off in the slash side of the fandom, then wandered off into LotR. When I came back, I didn't get back into the social side of fandom, just poked around and read fanfic with H/Hr being the pairing I gravitated to.
