To be fair, OP, the fact is a lot of those Mary Sue fics had ridiculously improbable and implausible storylines that were obvious canon-bending wish-fulfullment self-insert fics.

There's nothing wrong in principle with SIs. The challenge is how to do it without making the canon characters act in ways that are decidedly at odds with their characterization. The classic standby was the 1970s-era "SI makes Spock ~emotional~", which cheapens the fact that Spock's characterization relies on his struggle to handle his cultural upbringing within the context of the physiological differences that he has which give him greater sensitivity to emotions.

Or, more recently, in the Outsiders fandom, practically every second SI fic was a Curtis sister, which ignored the reality that 1960s cultural attitudes would probably not have allowed an 18-year-old nominally-adult sibling to get full custody over his siblings in such a case. In addition, it would've affected the dynamics of the hitherto all-male milieu, although I highly suspect given 1960s perceptions of gender roles, such a sister would've been largely excluded from the "gang"'s activities.

Take things like that into account, SIs can actually be pretty cool.
