You know, as anti-Mylar-fluff as I am, I have to tentatively agree with you about the happy ending thing. For me I think part of it has to do with the fact that I think Sylar could, in the very distant future, be redeemed (though he wouldn't be nearly as much fun) and that Mohinder could be the one to help him (the phone call! Come on!), despite their history. I also think that's part of what makes their interaction interesting currently -- that redemption is a distant possibility. With that in mind, I can't help but be a little romantic about it, even if it is highly improbable. I feel ya.

That phonecall suggests that if Sylar ever wanted to be redeemed, he would want Mohinder to be the one to help him do it, but it's another question entirely whether Mohinder would be willing to help, or just (mentally) capable of it. During that phonecall, he was too bewildered even to understand what Sylar wanted from him.
If Mohinder will ever find himself in a situation where he will have to accept Sylar as someone who can do good and wants to do good, he would probably go through a lot of conflicting emotions (and that would be a great damn lot of fun to explore, hopefully on the show, but this is also basically what fanfiction is FOR, isn't it?) because he hates him and doesn't want to forgive him, he has trusted him once before with terrible consequences, he's scared of him and knows that it is not just his life that is at stake if he misjudges Sylar's trustworthiness, but also that of all his friends and acquaintances and many other people.

Obviously, I am babbling. Erh. I guess what I want to see is that taking Mohinder's emotions into account (let alone Molly's!), I think a happy ending, for those two, in the sense of them overcoming their issues and getting back together in a relaxed, positive relationship, is really impossible, even if Sylar redeemed himself and completely changed who he was.

Absolutely. I don't think enough people/stories/Sylar fans take Mohinder's (completely justified) feelings into account at all, and sometimes it just feels like Sylar-worship, which really bugs me. I definitely agree that he would have to go through an extreme process if he were to ever trust Sylar, but I see him as having a personality that wants so badly to believe the best in people and see good in the world that it might (with major canon adjustments, of course) be able to happen -- maybe if his colleagues went along with him. But maybe I'm grossly optimistic. You're right, that would be a fascinating turn on the show or in fiction for Mohinder's character though.
And I agree that it could probably never be anything resembling a healthy relationship; thinking about it that way even in a completely different canon setting is freaking me out a little, haha.
