Lord of Magna is exactly as smart as it wants to be, which is moderately smarter than it looks. It can say some touching things about religion and family, and it can also make jokes about underpants.

Brave Soul is one of the classics, with a cheesy sense of humor and an idealistic tone. No bad endings or excessive angst here.

You can't choose the pairings, but Tales of Hearts is by far the best-written JRPG I've played where the plot is romantic in nature. The characters are complex, the issues are interesting, and the cheese factor, though massive, is well-earned with a touching plot.

I've heard good things about Ar Tonelico, but never tried it. I've also heard of . . . Uwarataremo? Something like that. I can't quite figure out the spelling.

P.S. There's also Luminous Arc, but honestly, I didn't like the two I tried. The first game's good pagans vs. misguided pseudo-Christians plot has been done to death (and was frankly much better in Breath of Fire II), and the second game's whole coming-of-age deal didn't really click with me.
