Winry's annoying, Hawkeye and Ran Fan are "Strong Female Characters" who actually completely need a man, Lust is a disposable villain, the mom is dead just like all shounen moms...

I think that FMA is actually better than a lot of other shounen in that respect, in that there are more female characters, they're pretty distinct from each other, and they often will have their own little plotlines and interests and don't just hang around waiting to be rescued.
I would not recommend FMA on the strength of its female characters, though, because they're not actually prominent enough.

Really, the only shounen I can think of that has an actual really prominent and strong female characters is Soul Eater.

Personally, because I don't categorize Gintama as "shounen", exactly. It's a gag series. It does have cool girls, though, that is true. But I wouldn't really cite Gintama as a series with super well developed characters in general, because they have a bit of staticness to them - which makes sense, since Gintama is a gag series. It's almost a sitcom. Even though they do have more serious story arcs and such.
...I'll quit rambling and say that I just don't quite see Gintama as parallel to other shounen series.
