Yeah, but very few cartoons have fandoms that terrible.

What cartoons have large fandoms that are also good and non-crazy and non-terrible?

Especially YA-targeted Western cartoons inspired by anime (which I think are additional risk factors generally). It's not like Avatar had a universally sane and non-controversial fandom, right?

Justice League fandom wasn't too terrible/crazy. At least, I don't remember anyone getting death threats for shipping Bruce with Diana instead of Clark or anything.

How big was it?

Big enough to have its own multi-page section on TVTropes.

In this same vein, Teen Titans.

I cannot think of a fandom for a cartoon that I have been in that hasn't been batshit crazy. Maybe Young Justice, but I have a feeling S3 will change that.
