It's generally based on what would be most fun to write fic for. And since my fic is usually angst or smut, my ships are either people I think are hot or people with potential for a messed-up relationship either because the ship itself is bad or they're in bad situations (eg, one of my main ships in another fandom wasn't abusive, but the people had bad histories that would impact the relationship).
