"Go! Go! Go!" from LUNAR: SSSC. Not a huge fan of Ghaleon, but that's just a badass theme. (I was going to say "Promised Pain" from Xenosaga Episode 3, but it's more of a final boss theme, and the final boss doesn't really count as a villain.)

From the Professor Layton series, Descole has an okay theme, but there is a beautiful version of it from the Eternal Diva movie ("Great Conspiracy"). Though technically, it's a mashup of his theme and Ambrosia's.
