I think the thing with the Wachowskis in general is that they're talented filmmakers, but filmmakers who have a profoundly personal, weird, specific, esoteric sensibility and interpretation of genres and stuff. It totally makes sense that their movies would be very love-it-or-hate-it. In some ways, The Matrix is kind of the exception to the rest of their work - it still had the personal themes but it was just such an undeniable, kinetic, visually impressive action movie that it was still a smash hit.

I've read that it's because Matrix was their first movie of this caliber, so the studio demanded a lot of changes. When the Matrix turned out to be a hit, they were given full power over the sequels.
