Usually, stuff like this happens because of licensing agreements. Shows generally pay for licenses to use music in specific, negotiated ways. And when you're buying the rights to use music on your TV show in 2005, you're maybe not thinking about being able to use the music in online streaming because online streaming isn't a thing that matters because it's 2005. And so if you end up wanting to stream it online, you'd have to go back and give the rights holders more money, and it's just not worth it.

I don't know specifically about Supernatural but that's usually how it works. I think it happens more often with DVDs than streaming, but same basic idea.

And older shows weren't thinking of DVDs, which is why apparently it was a big mess trying to get WKRP on Cincinnati on DVD. I don't remember what eventually happened.

They did a lot of "sound-alike" songs for the Season 1 DVDs and it loses a little something, but still a good show.

But for the complete series, I believe Shout! Factory was able negotiate to restore some of the original music. This is what their webpage says in regards to it: "Product Note: Since Shout! Factory first announced that we would be releasing the WKRP In Cincinnati: The Complete Series on DVD, speculation about how much original music we’d be able to clear has been rampant. And understandably so—in WKRP, music is almost a character itself, an essential aspect of what makes it one of the best-loved shows of all time. We believe that we’ve kept the integrity—and the spirit—of the show as intact as anyone could have. We hope you agree.

I'm forever sad that we'll never have Cold Case DVDs because of the music... but the music also made the show so it's not like they can just take it out or replace it.
