I think there are a couple that are not as great without the original music. And a couple odd ones. IIRC, all (or most) of the music changes are in season 1. Some scenes that I think really lost impact are these. Spoilers for S1 of SPN I guess.

They replaced Bad Moon Rising in the finale??? That was an awesome use of the song! And having it at the start of S2 (which continues on instantly from the shock ending of S1) is just ridiculous.

That's because it's only season one that has the replacement music, but I've given up on people acknowledging this.

So.. Season two onwards keep Carry On My wayward son for the season finales? I'm happy to know that as I stopped my rewatch just in the season one episode before the finale because I really disliked the song choice for the replacement.

Season one arguably has the best/most memorable music specifically tied to crucial scenes.
