Part of the problem was that the financiers were expecting a two hour version, while the rough cut was almost four hours long and Lynch intended his cut to be about three hours long. So, instead of doing the three hour version, a bunch of stuff was excised and new concentrated or simplified scenes were filmed and narration was added. There was a longer version shown on television in two parts in 1988 where I guess they put some stuff back in, but Lynch disavowed that version and had his name taken off of it. But, I'll tell you something, that television version was the first version I saw and I liked it and it made sense to me. Enough so that I immediately went and found the book to read and I ended up loving the book. So, if you can find the extended edition, which has a running time that's 50 minutes longer than the theatrical release, it might make more sense.
