I've had that sensation too with some stories, that the story itself is fighting, me, or that—as odd as it sounds—that the characters don't want to do/go where I want. It doesn't happen often. It always feels a bit eerie. I generally go along it with it, because I've found that that's the only way to have a final story I'm pleased with.

Having said that, I also tend to privately roll my eyes at overly cutesy author's notes (the old trend of the author arguing with the character (who was often "hopped up on sugar!!!!") in the story's preface used to really irritate me.)
