it was supposed to represent his relationship with god & with women (with the female dancer representing both) and how he was emotionally at war with who he was and who he felt he had to be due to his religious upbringing.

The storm represents the warring emotions and it ending - with the light coming in & the woman with him reassuring him - is meant to mean that he's made peace with himself as a gay man & religion in that way and is accepting who he is without doubt.

(If it makes you feel better I didn't get it either and am repeating the explanation given to me)
