Yep, it still bothers me with Fitz and Simmons on Agents of SHIELD, for example. The whole tagline of the show was that you don't have to be special to be a hero, or something. And now, quite frequently although not exclusively, the scientific geniuses are fighting and shooting instead of actually using their important talents and gifts.

Yes! This is one example that really does bug me. Fitz and Simmons were awesome the way they were, and they aren't being allowed to use their best skills anymore.

SA - and when they do, it's just some bastardization of their skills (hey guys, Jemma's PhD in Biochem makes her the equivalent of a trained medical doctor!) or something really superficial and quick to move the "real" plot along. Also, the Framework opened up a lot of potentially interesting thoughts about the ethical use and pursuit of science and whatnot and they didn't explore that nearly as much as I wanted them to.

I will give the show SOME credit though:
A) It developed slowly over time and made sense, given the circumstances, that they would be forced to learn some of it.
B) They still aren't "naturals" or "experts" at it.
C) Most of the time there's a science-y reason for them to be on a mission, rather than everyone being hugely dumb and putting their people with actual skills at risk.
