If you want the best for your people who literally could be massacred at any second, you do what you truly believe is the right thing to do even if it isn't what your commanding officer tells you to do.

When doing "what you truly believe is the right thing to do" gets the people who follow you killed, then no, you should not ignore your commanding officers when they tell you to stop doing that. Poe's feelings are not more important than the lives being sacrificed to his ego.
