There may be some underlying racist issue where darker skin in Japanese anime characters may hint towards Ainu heritage, which is a people indigineous to Japan and who get a lot of racist shit. Even more rarely it may hint towards mixed race heritage. But darker skinned Japanese anime character may just as well be just.. darker skinned characters. It's not necessarily a race issue (can also be a class issue) and very much not a "they supposed to be white" issue.

Also Okinawan for dark skin, and you're very right that it can be a class issue.
