I know she's a little darker, but I don't recall her being 'significantly darker'. Saying that insinuates she's like....black or something when she's not. May wanna choose your words a bit more carefully, OP.

If you read "significantly darker" and thought OP was implying "black" I think that says more about you than OP. People of many races are capable of being extremely dark-skinned.

And she was significantly darker in the manga. The original anime and Crystal toned it down, and even the original manga was inconsistent in its color illustrations, so it's not really new that the updated manga is doing it. But in the actual, black-and-white manga pages, her skin is shaded in while nobody else's is and it's a very stark contrast.
