I didn't like her either, and less so towards the end, but her viciousness was always in the name of protection, not cruelty for the sake of cruelty. "Every time a Targaryen is born, the gods flip a coin" as a result of incest was seen in Aerys, Viserys, and Joffrey, but not in Rhaegar, Dany, Jon, Tommen, or Myrcella because it's just a chance, not a certainty.

She had bad methods, sure, but she always tried to put the lives of the innocent first and foremost. When she was cruel, it was always in reaction to the cruelty put upon others (see: literally every slaver city she sacked)
