Re: "Wasted potential"
Flora Reinhold from the Professor Layton series comes to mind. She starts off as some orphan girl, then just turns into some running stalker joke. The writers went on to make a new series centering around a girl known as Professor Layton's daughter. Which is fine, I don't mind new characters, but there was so much they could have done with Flora. I understand there is a huge difference between regions regarding Flora's original role... supposedly, in the Japanese version, she was hoping she could marry Layton one day (despite her being a child, as well as the 20+ year age difference, and the complete lack of interest on Layton's part), but in western versions, they changed it so that Flora was Layton's protege and unofficially adopted daughter.
I could understand the change, but even without it, I don't think it would have hurt the series to have done something more with her character. They had this backstory for her, and then she was just... there for three games. Or not. Or "stalking" Layton and his apprentice Luke Triton, while complaining about always being left behind. She could have grown from crappy cook with a crush on Layton to someone with a stronger role in the series. Have her go on her own adventures and grow as a person, or something. Do more than just appear when the plot calls for someone to be kidnapped. But they just weren't interested in having her be more than two-dimensional. And she's basically nonexistent in the new series anyway, after appearing in three games and having cameos in others. What a waste IMO.
