They didn't have to follow the game rules, because they're often not actually playing the game. Like, in DM, duels are often stand-ins for an ancient magical ritual using giant stone tablets to summon monsters from another world (Shadow Realm/Khenti/whatever). Many of the cards are connected to spirits that can affect our physical world as we know it. And the game is often being played by the reincarnated or trapped souls of powerful priests/people who have activated the magical Millennial items, and has major consequences (the entire Doom/Doma arc).

In GX, like, Juudai is LITERALLY the "Warrior of Darkness" who talks to aliens and is destined to save the world from the Light, of COURSE he is unknowingly cheating via magical draw skills, c'mon (though there is that great scene where he shuffles a card into Shou's deck in front of everyone and nobody catches him, so maybe he's just an actual cheat, which is my favorite interpretation of art!fails throughout the series that give him too many/wrong cards)
