"Le chèvre" can refer to either the goat or the cheese made from goat's milk.

Nope. La chèvre is a goat. Le chèvre is a cheese.

If it was refering to the goat it would be "La chèvre".

No it doesn't. The goat will always be "la chèvre", female form. If you want to specify "male goat" it's "le bouc". "Le chèvre" is either short for "le fromage de chèvre", or outright failing at grammar.
