Pretty much my thoughts exactly.

The OP saw the potential and the chemistry those two could have and suddenly he/she drops it JUST because it is discovered one of them is a woman? Wtf, OP, wtf?

Honestly... I've always been annoyed by sudden surprise!sex (...and I don't mean rape there :P) moments. (See: Fruits Basket erk)... especially when it's not forshadowed at ALL, and this one had ZERO foreshadowing. It just seems like a lame plot twist. On top of that, "Clyde's" motivations for crossdressing in the first place are about as lame and made of paper as Nuriko's in Fushigi Yuugi. It really brought the character down in general.

Seeing as Clyde is sort of a universal uke character, it's easier for me to swallow him/her/whatever as a guy - now that I know he's a girl (ack pronouns), considering that Clyde is basically the baggage character of the show that sits around and is cute and gets saved and cries, well... it makes her character kind of a drag and a cliche as opposed to mildly annoying. So yeah, I'd say that taking into account the latest strips, the ship sucks a little more. I've crowned it as a shark-jumping moment, honestly, and given up on the comic (and before anyone cries that it was because of the ship-breaking... I was way more about the Hassan/Ira and/or Hassan/everybody, but even that isn't enough to save the comic for me. Sigh).

Umm, now that explains a little better this secret and I can see where are you coming from. So, no adequate foreshadowing = led to shark jumping moment. Got it.

But what I still disagree a little is that I don't understand why a whiny uke character would annoy me less than a whiny cliched girl. It doesn't matter how cute a guy is, if he's a crying damsel in distress I won't like him. But well, that's just me.

Yeah, objectively I know that, and it's a rather lame personal double-standard, but a character like that won't rub me the wrong way unless it's a girl and starts mashing my 'sexism' buttons. Outside of straight-up yaoi you don't see many male characters like that so it doesn't seem as annoying somehow.
