As someone who just recently got seriously into an RPF ship (for the first time), I feel you. But I also feel that it's okay, as long as I don't comment on their posts, videos, social media, etc. about how much I ship them. Also, do NOT be rude to any RL girlfriends/boyfriends/whatever they have. I stick to fandom spaces, and honestly? If THEY come into fandom spaces, it's on them. I remember seeing a post on tumblr where it's like a person breaks into your house and gets offended at what's inside.

I also hate that the fourth wall has been broken between fandom and mainstream media.

Same.

It's a little unusual in the case of my ship because they do stuff to encourage it (post pics/videos on social media of them kissing each other and very publicly say how much they love each other), and when idiots "accuse" them of being secret gay lovers, their response is basically "so what if we are?", but I still can't help but cringe at the idea of them coming across fic or something.

That said, I don't see anything wrong with shipping RPF as long as you don't intentionally put it out there where they could see it (without them purposely looking for it), or like you said, harass their RL SOs/spouses or whatever.
