Well, if it's tagged A/B as the primary ship just to get people to read their actual C/D story, that's annoying and I get why haters and OP is annoyed.

I'd be pissed. Like they clearly have no interest in writing about A/B, and attempting to bank up on kudos and clicks by mentioning that their fic features them, let alone have them implied to be a major paring is just pathetic.
I'm not in many heavy-duty fandoms, but I've seen my fair share of tags with the more popular paring labeled first when it has little to nothing to do with the fic. Most of the time I just assume that the tag function that makes is confusing enough that which tag comes first isn't easily navigated for those unfamiliar with it, or that they (like the author you mentioned) planned for something that changed as the continued writing. Never have I considered it to be anything purposefully nefarious.
The thought of people who might do this grinds every gear I have though. Like tags are there for a reason, don't list more popular ones just so more people read your fic- fuck off. It completely fucks with the entire system when people do that.

So what? People can prioritize and write about the characters and relationships that interest them most. As long as there is enough to justify tagging the other ship and the summary makes it clear that it's primarily about the preferred ship, I see no problem with it.

(To me, it's inappropriate to tag a ship if they just appear in the background of a story but the plot and especially the romance is not about them at all. Based on the information given, this seems to be in a bit of a gray area regarding that.)
