Leeseee. A lot of things by Clamp have all out yaoi, or strong yaoi subtext. Tokyo Babylon is the most blunt and it's the protagonist who's in the pairing, and Card Captor Sakura (Her older brother and his "best friend" who by the end is no longer his best friend), also X has more subtext then you're mind has room for.

Paradise Kiss has some (And is also super awesome and very recommended), I've heard Mirage of Blaze does, but I never got into it. Yami No Matsier/Decedents of darkness is loved by lots, but it never caught me. The first few books of Naruto has what is pretty much a gay couple unless you have like....anti-gaydar. (there is lots of subtext past that, but nothing solid. technical I suppose haku and Zabuza are subtext if you're delusional)

Uhm...I'll try to brains storm some more. Also, I recommend Francesca Lia Blocks young adult novles for some awesome canon gay as well. Not anime but it's there (I was a teenage fairy, Weetzie bat and Ecstasia all have canon gay couples of note)
