Tonks and Ginny aren't Mary Sues because they aren't really... you know, important enough. Tonks is a momentary distraction, Ginny is Harry's human ticket into the Weasly family. They're flat characters, but not ones that really command your attention or take over the story.

That's true, they don't. I just mean that I really understand the tendency of people to see them as being very shallow and poor characters, though, because there's something of a to-do about how Very Excellent they are, even though their wondrousness never seems to do anything particularly productive. All sparkle and no purpose, as I think of it. And in Tonks' case, we bring in the whole ridiculous Bella Swan act of becoming completely useless when rejected by her canon male of choice, which I think is a huge turn-off for a lot of readers. I would consider that one of the very main reasons that people take such exception to the Twilight books, it's no more tolerable from Bella than it is from Tonks, whether the True Love in question is a vampire or a werewolf.
