I would say it's that it's influenced the view of superheroes in general, which is reflected most in comics. Comics like these--The Dark Knight Returns is another one I'd say was really influencial that way--showed superheroes as being obsessed, maybe a bit crazy, basically painted them as damaged individuals who could sometimes have really ugly personal beliefs. Also they were very real, flawed people. That's the way it seems like it's influenced comics to me. In 2008 there's just nothing really daring or surprising about deconstructing the whole superhero idea or making meta commentary on it because it's done so often.

But if there's more to it I hope someone who knows more about it will chime in!

It's actually leaked into more mainstream stuff, too. Lost for one is pretty commonly acknowledged to be influenced by elements in Watchmen, with the structure of its non-linear narration. If I'm not mistaken, the creators have actually explicitly cited the comic as an influence.

I think Heroes is another show that's been influenced by Watchmen, though I haven't actually seen that one so I can't cite exactly what. But from what I've heard about it, it does seem to carry over some elements there, too (the apocalyptic timer thing stands out in my mind).
