There's a show on Netflix called Travelers that deals with this -- in this universe, the very first time traveler is meant to die on 9/11 as part of his mission, but opts to escape instead. I thought it was an interesting way to deal with the dilemma you pointed out OP, how it avoids the "going back in time to kill Hitler" cliches while still alluding to the sense that 9/11 marked the beginning of the bad timeline. I agree that it's going to feel weird if QL doesn't address it, though.
