From the reasons that I've seen people actually give, the Janeway hate is largely a matter of inconsistency. Haters would be like "Well she lacks this quality" and fans would be like "What? Did you not see that episode where..." and the haters are like "Yeah but remember that other episode where..."
When it comes to Trek I'm rather used to inconsistent writing and characterization, so largely I thought she was really incredibly cool and badass, and every now and then there was an episode that made me go "...really?" but I just considered them outliers. (Like Tom Paris in the "save the whales" episode, wtf was that, lol)
(And it might also not all be inconsistent WRITING. Everyone is allowed to have off days, make miscalculations, or change their minds. Janeway did that sometimes and I think she gets more flak for it from some folks because she was the first lead female captain we got to see at length.)
But overall she did a fantastic job in an unimaginably terrible situation and mad props to her. Definitely my favorite captain in the franchise so far.
