Personally, I sort of see House as a top because I relate to his personality so much and can't see either of us being less control-freaky enough to bottom. But that's my prejudice, and you could really argue it either way with House's psychology.
Can't say if I really see Wilson as a bottom either, though. Plus there's House's bum leg to consider (could he really traditionally, "top" with that leg?), so... I sort of see them in this complicated, topping-from-the-bottom, bottoming-from-the-top and rather fluid dynamic that goes a bit back and forth.
(Assuming they have anal sex at all. I imagine top/bottom might have a bit less meaning in a vanilla or mostly-vanilla relationship without penetrative sex. Just adding this because of the person who was bitching the other day about the prevalence of anal sex in slash.)

I do see your point, and agree with you, as well, but I believe that when people stereotype them to one aspect, it's because they don't understand it. I usually argue the whole 'flip-flopping' thing with most of my fandoms when such stereotypes occur, but with certain fandoms (like House) it bugs me how rarely the opposite of the typical stereotype comes up in fics or such.
But all things considered, I think you called it best when you said this:
