Disney has announced a Fantastic Four movie for whatever the hell number the next phase is going to be now, so they are probably holding Doom back for that. After all, Doom is too great to be a supporting character in anyone else's story.

The crossover characters were only in the Multiverse of Madness movie in order to be red-shirted anyway. They barely count.
