I don't think it necessarily has to reduce the sense of the Doctor's alienness - I reckon you can definitely have a Doctor/companion ship where the Doctor is unambiguously an alien. My feelings on this are probably related to the fact that I think human/alien ships are a good idea in general.

But, yes, it can have that effect in practice and it did play out that way in the 10/Rose era.
