The only transphobic thing I see about the crossdresser example is the slur, and for all I know that's not the word the character used and you're just paraphrasing it that way for shock value. In the past (and occasionally still today, especially in some countries including Japan) effeminate gay men have affectionately referred to themselves as women because, effeminate and gay, without actually being trans women. If he got mistaken for trans and said "No, I'm girly but I'm a guy" I mean, fair?

It very likely wasn't the exact word. I highly suspect it was something like okama in the original, which is more slang rather than a slur. And iirc, Arachne (the character in question) was a trans female character, not a gay crossdresser so OP is actually being a bit transphobic about it.

da but if this is an English translation from 20-odd years ago I wouldn’t be surprised if that’s how it got translated. Had a jarring moment rereading the English version of Petshop of Horrors which was also translated around then and a main detective character (who’s supposed to be crude but gets called out, made fun of, or eyerolled at pretty much every time he pushes it) drops the word a couple times… referring to a murder victim in a serious moment of figuring out a case solution, and no one blinks.
