Joey’s a great character with a lot of admirable qualities, but I’ve never thought of him as smart. He does work hard though.

Spock. Always Spock. Mainly because he is smart enough to know when he doesn't know something. Very few characters have that level of self awareness, mainly because most authors don't either.

Star Trek: Data
Babylon 5: Sheridan
MCU: Tony Stark. I may find him overrated, but he is the smartest.
Tolkien: Not counting Eru, gonna go with Sauron. He's a planner, he thinks ten steps ahead, and he even plans for the possibility of losing and comes back again (until his final end).
Buffy: Giles, hands down.
Doctor Who: the Doctor. The Master is the only one who comes close, but the Doctor always beats him/her in the end.

I always felt like Mulder and Scully were intelligent, cerebral people in a way that felt fairly true to life. Not necessarily the smartest characters I can think of, but just convincingly smart. (The fact that Mulder was routinely a dumbass does not negate this. A 150 IQ does not inoculate anyone against a case of recurring dumbassery.)
