I'm pretty sure this is the kind of complaint that is very easily dismissed if you happen to have never been into a fandom/pairing that suffers from this issue. I only have a handful of ships I read fanfic for, and they've all been popular ships from large or medium-sized fandoms, so this just isn't really an issue for me. But I suspect this is one of those things where, if I found myself in a small fandom or shipping a pairing that for some reason just shows up incidentally in a lot of fics, suddenly I would be feeling your pain.

Sorry, anon, it's always a bummer when your interests just don't align with what's popular in fandom (I actually can speak from experience on that one). Good for you for not getting bitter about it, though.
