Labeling canon characters as Mary Sues is a pet peeve of mine, and I actually find it to be an unhealthy aspect of fandom. The word is used to turn a subjective opinion ("I don't like this character") to an objective statement ("this character is poorly written"). The definition of Mary Sue is forever transforming in attempts to get the label pinned to the character's head. "She's not a self-insert, but she's annoying!" "She's annoying, but she's still so perfect!" "She's not perfect, but she's still overpowered!" "She's as powerful as the rest of the cast, but she's still a Mary Sue!"
Never mind the fact that canon stories have very different functions from fan fiction. You're probably reading fan fiction because you love the canon characters. Thus having an author's avatar drop by to mess up the group dynamic and steal attention is incredibly annoying. But in canon creations, a character isn't an interloper in the same way, even if the audience doesn't like her.
And, to reiterate a point you've probably already heard, 90% of the accusations of Suedom fall on heroines, of all personalities and abilities. Even Azula gets regularly accused of being a Mary Sue, because she's just so damn capable! I just get sick of it; there's a really creepy assumption underlying this pattern that says that female heroines, and villains, are not ok. They're not as real, they do not have much right to exist, as characters like Aang, even though a twelve-year-old boy being as amazing as Aang is seems just as unlikely.
And this has been going on for the nine years I've been involved in online fandom. But still, seeing it happen again makes me feel very frustrated, sad, and disappointed.

I'd agree with most of your rant– the definition of Mary Sue just seems to keep getting broader and the terms is used as a way to write off any character one dislikes– but huh? Not all Mary Sues are self inserts. I've written some real flaming ones that were definitely not self inserts, but they were total Mary Sues. One of them had: unusual hair colour, many canon characters in love with her, speshul magic powers not appearing in canon, entirely too spunky, joins an elite group that no non-canons should join, and another one now that I think about it…she was a Mary Sue, but she was never supposed to be me.
Sorry for going off topic a bit.
