AYRT

OP said they wanted the bad guy defeated, and hauled to justice, trial and imprisonment. This happens in a LOT of movies. The hero murders their way through a ton of grunts, gets to the bad guy and doesn't kill him because it would "make him just as bad," and the villain is defeated and is hauled to justice. My point is that it happens a lot, in the worst way possible.

OK? And in a lot of movies the bad guy is killed. (And in a lot of softer, more optimistic, or children-aimed shows or movies, the bad guy is spared and then fans call the writers fascists for not killing characters who did problematic things.)

But you seem deliberately obtuse in assuming the OP wants exactly what there's already lots of, done in the same way that it's already done in lots of things, when the OP has at best simply overlooked the need to insert an extra clause about wanting the hero to spare mooks as well. There is nothing in there that suggests the OP wants or does not care who else the hero kills as long as they don't kill the main bad guy. Come on now. Context is important.
